Newtons laws of motion – time intervals- algorithms

Unit II

INTRODUCTION TO STATISTICAL MECHANICS 9
Boltzman’s Equation – Ensembles – Distribution law for non interacting molecules – Statistical mechanics of fluids.

Unit IV

GROMOS , GROMACS, AMBER & DOCK 9
Various forcefields for proteins and nucleic acids – Molecular mechanics – Molecular dynamics-Molecular dynamics simulations in water and organic solvents.

Unit V

GAUSSIAN 9
Preparing input files – job types – model chemistries – basis sets – molecule specifications running Gaussian – examples.

Course Outcomes:

At the end of the course the students will be able to

  1. Understand the behaviour of Small and macro molecules in biological system.
  2. Simulate the biomolecules using molecular modelling softwares.
  3. Assess and utilize various softwares and tools which utilizes quantum and molecular mechanics principles.
